Despite extensive research. there is no evidence other than hearsay and read/write to say The Pentagon had or have any purpose built installation that houses any missile batteries for defence. Aerial pictures show no signs of any sites whatsoever.

If anything at all, it would compromise of hand held/shoulder launched missiles but only as a last resort.
